Yes the secondary should be run on a 2nd machine, it has to. Not only
this, but it should be run on a completely different network, at a
completely different location if you want true redundancy. The QDNS
license allows for you to run a primary and secondary.
Which leads to an interesting question for us.. We want to set up a 3rd
DNS server for even more redundancy, so I assume it is time to get
another license?

Your really should not have to restart the dns servers as they do this
automatically, however, we routinely reboot our secondary twice daily at
6PM and 12AM respectively due to the large number of DNS additions that
we do.
