You have to tell the server for which zones it's supposed to be a secondary. This information is stored in the file 'Secondary Domains'. Copy this file from your old QuickDNS Data folder to the new QuickDNS Data folder. Better still, you can copy the entire QuickDNS Data folder from the 2.2 version, replacing the QuickDNS Data folder in the 3.0 version (remember to _copy_ the folder, not move it, to be on the safe side :)
