Just tried, when you recover now it names your original file to file_old.fp5
and the recovered file overwrites the original file. I get the same error
message though after recovering all files. Here is the exact message.

Error in file "MainMenu.fp5"
The file is damaged. Click Continue to continue using this file or Click
Exit to exit Filemaker. Consult the Filemaker manual for information on
recovery.

I also tried recovering the MainMenu file from the upgrade package.

When the files are opening up after the database install they are saying the
were not closed properly. Could this be something wrong with the upgrade
files because I have never had this problem before and our system is running
fine.

It would not hurt... although make sure you are renaming the files after you
recover them (you would want to delete MainMenu.fp5 and rename "MainMenu
Recovered.fp5" to "Mainmenu.fp5" after you recover it).
