Either way. Mac OS X Server ships with BIND 8.2.3, though, and
QuickDNS will install a newer version. Note that with QuickDNS 4, the
installation of BIND's DNS server is optional.
Note that once you install QuickDNS, Mac OS X Server's Server Admin
(or Server Statistics, or whatever they're calling it in your
version) will no longer be able to control the BIND name server.

You would use the 'ndc' command to send messages to the BIND name
server, and you would manipulate the files in /var/named/ - they're
pretty easy to read.
However, it's not safe to manipulate BIND's configuration separately
from QuickDNS, as you run the risk of having the following sequence
of events:
- User opens zone in QuickDNS.
- Web interface (or whatever tool you're trying to build) changes zone.
- User saves zone, overwriting change made by web interface.
