Okay, just ran through the steps on a dev to be sure. It asked me if
I was in the middle of upgrading my files to a new version and I would
answer "Yes", and another "Are you sure you want to replace this with old
data", I would answer "Yeah" (just want to be 100% as those prompts are not
mentioned on the instructions)?
Also, two other thing as this process will likely take hours and it
will probably be night time before I have other questions:

If something appears to go wrong mid-upgrade how do I revert...just
get rid of the contents of Optigold ISP, replace them with the copy I made
pre-upgrade and then? (install the old version of them and tell it "No" I
am not upgrading?)

If this does not fix my problems with the invoice stuff what is my
plan b? Can I do more to repair my files or do I have to revert? If I do
revert to week old invoices and lineitems files how do I get them upgraded
to the newer version?
