Those two are games of a different genre. It's not appropriate comparing two if them. It's like asking which job is better? teacher or salesman.
Why not ask your friends what kind of games do they prefer as a browser game? That way you will know your audience and players better.
Depends on the game, if it's games like PES 2012 and Devil May Cry of course joystick is way way way better If it's FPS and MMORPG games then...
